Who pulls the city permit?
It should be the roofing company, named on the contract rather than agreed out loud. You shouldn't end up as the applicant by default.
What is the deposit for, exactly?
Some money up front is normal, because materials get ordered before anyone starts. Anything approaching the full price that early is not.
Is the old roof coming off?
Stripping back to bare deck is the answer you want. Covering the old layer hides whatever the sheathing is doing.
What does the workmanship term say?
How long it runs, what voids it, and whose name signs it. All three belong on the same page as your price.
